Just copy the scene file together with the texture to the project repository, and Godot will do a full import. It is important that the mesh is not deformed by bones when exporting. Make sure that the skeleton is reset to its T-pose or default rest pose before exporting with your favorite 3D editor.

I may be wrong there. But, I just prefer a straight export from Aseprite to my engine of choice with no effort to make modifications. should i include the backdrop on the sprite sheet? can i only have 1 sprite sheet for each level or can i add more if i change my mind later? In Aseprite, I just go to File -> Export Sprite Sheet -> (set the setting I want, and select a folder within my Godot project) hit ok. From then on, I can just use Ctrl+Shift+X or File -> Repeat Last Export, to update my exported sprite sheet.

2021-03-24 After a bit of struggling, I found this info: 1) Shoebox is an app that takes the map like I listed in the question and attempts to Extract Sprites, typically a whole blob of terrain 2) What I wanted to do next was split this image into 9 tiles, and be able to reassemble them in various combinations.Shoebox also seems to be able to do this (Extract Tiles).
